If you want to jump to the final final final (for now) final season from 3 - 4 years ago, it's all about the deal with William, his origin and destiny, and how Moose & Squirrel attempt to handle it. For now, let's just say the timing of this episode and one or more recent ones (not counting any rerun weeks in the first airing) provides some further clues.

“…so in this episode Scully apparently sleeps with Mulder, and then it never comes up again.”

Wait, really? I’d always assumed from (spoiler alert!) Mulder’s conversation with Scully when he finally met baby William that they had concluded the kid was the result of this night. Which lined up with the “destiny” theme of this episode concluding with Scully unexpectedly encountering Mulder at the end, then sleeping with him: that encounter, at that moment, made baby William possible. (I haven’t watched the series all the way to the end, so I don’t know if they later determined they were wrong about that.)

This episode has a recurring thing with slow, regular clicking or tapping leading to Scully zoning out, often with a kind of electronica dance music thing going on over it, which made it feel very specifically late 90s to me.
